Major refactoring to enable the building and searching of many .GQuery chromosome indexes. This speeds up indexing, reduces the need to reindex all files as new data files are added, and can significantly speed up queries. Creation of a command line interface application and companion junit tests. Changed the regular expression types. Added data line exclude regEx and bpPadding options.
