Output options: Output aligned/unaligned queries to separate file

• aligned + unaligned = both written (good!)
• aligned only = none written (should be aligned file, only, but nothing extra is produced)
• unaligned only = both written (should be unaligned file, only, not both)

Tool form also has a typo in that option:
